[SOLVED] Overwritten file when updating

I use the method described on the Wiki to update Hyperlaunch through GIT.

I set up DXWnd.exe and the settings are saved in DXWnd.ini. This file is also available on GIT, so it gets overwritten when updating.
Can this file be removed from GIT or renamed?

Also, I think the old Project64 AHKs are still on GIT. This causes a double ID error in HLHQ.
