EDIT: Never mind! I deleted the whole hyperlaunch-3 and grabbed it all from scratch and got it all again =)

Greetings.
I've been getting some errors that Module IDs are used in more then one module for .. a while. Today I decided to clean up old crap.
I deleted the whole HyperLaunch\hyperlaunch-3 contents and grabbed it from GIT again.
I now see that I have TONS of modules installed in HyperLaunch\Modules that is not in the recently downloaded bunch. I am wondering:
1: Where did I get all this from if its not in GIT
2: Can I delete them? I know I can, but some that I use are missing then (Project64 etc). Are there not supposed to be more of them? Did I do something wrong when I just deleted the contents of hyperlaunch-3?
